Running Rough after long fuel pump prime

Anybody come across this? 

New engine build with dbw, motec m1 ECU, walbro fuel pumps,fix injectors, logs, nothing stands out

So basically if you get in the car after the immobiliser has armed itself, you turn the key on position. Then press the top button on the keyfob, you can hear the main relay click and alarm disarms the immobilizer. EXACTLY at this point you will either hear the SHORT pump prime or a LONG (normal) pump prime.  

When I hear the LONG pump prime the car starts up and runs like shit. like something is off!! You switch the car off and cycle the ignition and SOMETIMES you will get the SHORT pump prime. When you do the car fires up PERFECT!!!!

Anybody come across this? 

Maybe an alarm issue?
