Slow acceleration O/D flashing however engine revs normal .... NA automatic HELP

Hi im new to the supra world and have recently bought a Supra n/a Automatic.. When i purchased car (at very good price) it was down alot on power, however there was a blow out on manifold and exhaust. I had it welded and a new pipe and back box from Cat back. finally insured today and took out but noticed there was still a signifcant power loss. Dont get me wrong when its in neutral "N" it rev's up no problem however when its put into drive the car takes a long period of time to get up in speed (took 6 seconds to get from 50 to 55) when also racing a friend's BMW 318 which is only around 120 bhp it left my supra sitting.. when also looking at the clocks i noticed the O/D off is flashing (off for 3-4 seconds.. one for 1 second then back off) the Over drive button does work as when sitting cruising at 30-40 MPH and press it the revs would shoot up from around 1500 to over 2000 so it is doing somthing.. i checked the gearbox oil when it had been running and put through gears and noticed it was above the max line (recently done before i purchased) could this have anything to do with it? I tried checking the other gears such as "L" and "2" which seem slightly better but still slow..

 

can anyone here give me advice on what they think could be the problem and if the light flashing could be related to the slow acceleration? i also think there may be a missfire as it ideals around 500rpm and after driving the exhaust gases at back seemed alot hotter than most cars...

hey no there is no electronic modifications, only modification is the exhaust from cat back rest is all standard. yea i also checked the oil when it was running and when it was hot and had been put through all the gears the level was up way past the max for hot..

when i do accelerate the engine revs will go up but they go up very slowly. as in when i sink the pedal the gearbox does drop gear and the revs increase but at a slow pace... and when its cold its very very slow at accelerating.. need to check the cylinders to make sure it isnt missfireing but i have a good feeling that it is.. as the revs sort of fluctuate when its idling...
