Brake problems

Around a year and a half ago I did a bit of work to improve my brakes, fitting braided lines, new Endless SSS pads and I had the fluid changed to dot 5. I didn't change the discs at the time as they seemed ok (probably a mistake). I was very happy with the results being a big improvement from stock. A couple of months later due to me moving house, I left the car at a friends farm (outside) for around three months out of the way over the winter.

 

The first time it was used afterwards (last February) was to take it the 80 mile trip up to the garage I normally use for MOT's etc. The brakes were terrible at first but I put that down to the substantial surface rust. However, by the time I'd got up there (having stamped on them many times) they weren't really any better and still hadn't cleaned the rust off. All four discs were the same so it wasn't like one sticking caliper. The garage checked the pistons were moving and told me the pads were glazed. They also said this was a fault of endless pads in general although I've never heard that before.

 

For various reasons, including a cow related knee injury, I've barely used the car since then (over a year ago) and they aren't any better surprisingly. I'm now at the stage that I want them fully sorted as the Supra may become my only car soon if my work take the company one away. I've got new 3G discs to go on and I've decided to refurb all the calipers but I don't know whether to reuse the endless pads. I know you're not supposed to put new discs on without changing the pads but they have literally done under 2000 miles and I don't really want to have to buy new ones. Will this be ok? If so should I rub them down with emery cloth first or just let them bed in by themselves? I don't want to wreck the new discs.

 

The other thing I wondered is if there could be a problem with the master cylinder or servo? I'm basing this on the fact that the pads don't scrub off the rust on any of the discs and the brakes are generally terrible.
